Yes. The plugin is built against the official WC_Shipping_Method API and the woocommerce_package_rates filter, so it is HPOS / custom-order-table compatible and does not override checkout templates. It calculates rates at cart time and presents them through WooCommerce's standard shipping selection, so Stripe, PayPal, and other gateways receive the correct totals with no special handling.
